How to make transparent textures?

Hello all, I have another question to ask. How does one create transparent textures? I know how to do it with decals, but the same method does not seem to work with body textures. Is there another way to create transparent textures? The reason I am asking is I'm creating a Comet II cab car by using the Metro North Shoreliner III. One of the biggest features is the lack of a vestibule and gates. When I try to use the decal method, those same parts instead just turn white.

This won't work since the original shader/material applied to the mesh likely does not support full transparency.

Okay, but if I changed the shader of the material, would it break the model?

Since the parts texture file has the parts I want to make transparent, and not the body shell file.

Alright then, I guess I just have to use the Comet Is for everything else. No Problem.
